If my mount tracks very very well in all directions except south, is that likely a balance issue?

If the error is in RA-direction, it can be balancing issue or polar aligment error in N-S direction. If there is also DEC-direction error, then I think, it is a polar alignment error or both. The balancing error is more or less random, there are good periods and sudden jumps.
Also it is possible that there is a bad area in the big RA gear that happens, in your case, to appear in sout direction.
