I have some problems when using short focal length eyepieces (as 8mm Plossl) in my ETX125PE because the LNT module (my face contact the LNT module and is uncomfortable). I am wondering if somebody else has a similar problem and if can I use an extension tube for short FL eyepieces?

Try a 15mm ep with a 2x barlow, an extention tube is unlikely to alow you to focus unless it is very short.

I've had a similar issue with my AT edition, with the short eyepieces the viewfinder gets in the way. The solution for the AT's is to rotate the finder's diagonal away from the eyepiece holder. I've never used a PE model, is it possible to move or rotate the LNT module at all??

If height is the issue, to get your cheek off the LNT, I guess it's a question of how much higher up you need the EP to ride, in order to be comfortable.
Here's a thought -- I did this with my Hyperion zoom lens, because the EP was sitting down so low I couldn't tighten the EP screw on the ETX-90 PE.
Take an unused lens cap and cut the bottom out of it, creating a ring, then slip the ring over the tube end of the EP, all the way up. Then insert the EP. This should allow your EP to ride a little higher on the ETX PE's standard "diagonal" (for lack of a better term). You can trim the ring to the height you need for a more comfortable view. For my Hyperion zoom, this was about 1/4 of an inch.
Of course, you can use the "ring" on any EP.
