I did something similar, and yes, the OTA's will fit both mounts.
I originally bought the 6" SCT on the EQ mount, the C6S-GT. Later on I found a Nexstar SE mount for sale, and mounted the C6S OTA on it, leaving the CG-5ASGT mount free for use on my C6R refractor. And I now essentially have a Nexstar 6SE, but all in black (looks better than orange). here is a picture of those two, with a couple of others. I'm sure you can pick out which is which
