Is it necessary to debayer each raw sub or is it sufficient to simply debayer the image resulting from stacking all the subs?

I believe it is normal to debayer after pre-processing (flat & dark corrections) but before registration.

Correct.

The images MUST be debayered before stacking.  Stacking aligns the stars in each image, which means that different pixels are used from each sub to create a given pixel in the final image.  If they are not debayered, then you could be stacking a green pixel with a red pixel, for example.
